Separate engine cleanup, investigation reset and terminal disposal in the shared application owner. Keep stable Evidence IDs and full Unknown revision history through engine close and target changes; serialize reset with all record writers and cleanup owners, optionally acknowledging a complete checkpoint before clearing. Bound retained representation without eviction.
Validation: 43 focused files / 533 distinct tests, source/type/lint/schema/documentation checks, nine genuine source cases across eight families, real Ghidra session identity and cleanup, and nine actual local Codex CLI terra/high runs with independent full-result and checkpoint audits. See docs/verification/investigation-lifecycle.md for measurements, partial attempts and verification limits.
Fixes#8347.
BREAKING CHANGE: close_binary retains investigation records. Use reset_investigation to clear them. Cross-process recovery requires an explicitly acknowledged Evidence bundle checkpoint.

Teach client deadline recovery before REA results can be discarded, distinguish
producer-owned server budgets, and preserve Evidence/cleanup uncertainty.
Include actual Codex CLI recovery probes and CLI/MCP regression coverage.

Add shared, typed input-contract and timeout-state recovery guidance. Normalize SDK input failures within the actual MCP wire budget, preserve full diagnostics and protocol metadata, and retain original Evidence when normalized delivery would exceed the budget.
Fixes#5431.
Record the admitted selected path separately from canonical artifact identity in successful and partial Evidence. Anchor relative inputs consistently across both CLI routes using the existing caller-path owner.
Adapt shared client verifier assertions and boundary coverage from PR #5261, and the dedicated-route anchoring correction proposed in PR #5265. Historical parsing remains independent of live paths, including legacy records without the parameter.
Validation: 118 focused tests in eight files, static and docs checks, discovery, and installed Gemini CLI 0.29.5 loopback verification of 207 schemas/241 examples passed. Synthetic static-analysis fixtures; no live Google API or native target execution.

Preserve applicable artifact processing phases and entered/unvisited status after interruption. Centralize JavaScript semantic applicability for full and incremental builders; retain native byte identity, actual JavaScript unknowns and structured-file provenance.
Fixes#3948. Part of #4027.
Validation:78 distinct focused cases across10files, full static/docs, and real Joplin timeout/default public CLI/MCP controls passed. Source pins, every attempt/outlier and compact resource/token projections are retained. No target/native provider execution or speedup claim.
